Ntuli began his career with Sobantu Shooting Stars in the Vodacom League before joining the Golden Arrows reserve team. In January 2012, he made his Arrows debut.

He later joined Mamelodi Sundowns in 2014, but struggled to get into the team and was loaned out to AmaZulu six months later. Ntuli was on loan with Platinum Stars from 2015 until 2018.

Ntuli went on trial with Djurgrdens IF in July 2018. His transfer to Europe never happened because Ntuli and Djurgrden couldn’t agree on the financial terms of his arrangement. In August 2018, it was officially announced that Ntuli had initially joined AmaZulu on loan, and this arrangement later became permanent.

This change was part of a swap deal, with Ntuli remaining at AmaZulu while Emiliano Tade transferred to Sundowns. Bongi Ntuli, 32, died of cancer on November 5, 2023, in Pietermaritzburg. His last soccer game was barely seven weeks ago, on September 17, 2023.
